RHIMS visualisation of Database searches: Example 2.
The sequence in example 2 is a random genomic sequence from
Vicia sativa. Keyword mining with the RHIMS method allows rapid identification of potential LINE type similarity. Examining the full blast report (linked below) it is difficult to see the LINE homology for two reasons. Firstly there are few annotated LINE sequences so they are swamped by the vast number of essentially functionally unannotated sequences, and secondly, the summary list of hits has truncated the description field, obscuring the term LINE. This forces the examination of the full BLAST report, a time consuming process.
Entering LINE into the search keywords field identifies a proportionally small set of hits. Clicking the 'View Hits' button reveals that these sequences do have significant similarity to LINE elements. It may be necessary to scroll the display using the vertical sliders to better view the LINE graph.
