Effect of searching method on accuracy

Table 1 shows the improvement obtained with a single two layer network and PSIBLAST alignments from searching the filtered database, as opposed to that of BLAST against an un-filtered database. The improvement is of the order of 1%, for the 7 fold cross-validated experiment. This effect is not reflected in the `older' methods [DSC [13], PREDATOR, [25], NNSSP [23], PHD [17]] (data not shown), as these methods were not trained with alignments extended by the sequences that are found using PSIBLAST.
